This is an unusual behaviour, but when you close ThinBundle also a hidden ThinAir process is closed.

if you execute thinBundle from thinAir and then you close thinAir before closing thinBundle, thinAir window disappear but thinAir process is still there.
Maybe better to change thinBundle window to modal form dependant from thinAir. This should also solve problem of multiple thinBundle windows.
